I change the color theme from "Dark Theme" to "Light Theme". The "Light theme" color scheme remains set for as long as Primal Script is open. When Primal Script is relaunched the color scheme reverts back to its original setting "Dark theme". Is there a way to make settings changes more permanent?

A quick test here seems to indicate it saves the state between sessions just fine.
You should check if other settings (e.g. panes states or locations) are also not saved between sessions. That would indicate a permission problem.
The setting for the skin is saved here:
HKEY_CURRENT_USER\Software\SAPIEN Technologies, Inc.\PrimalScript 2019\Options
The value for Skin would be 'Visual Studio 2012 Light'
for the light one.
Since this is saved under your current user setting, this must really be accessible and writable.
